Abstract: Multidrug resistance has contributed widely to increase in morbidity and mortality as it leads to treatment failures and compromising empiric therapy in the management of severe acute infections. In this study, we characterize the molecular basis of resistance to Ciprofloxacin of a MDR-Salmonella typhi. Antimicrobial susceptibility testing was done on pre-serotyped clinical samples to screen for MDR-S. typhi. DNA was extracted using phenol-chloroform method followed by PCR to amplify gyrA and gyrB genes. DNA amplicons were sequenced and analyzed using bioinformatics techniques. Alignment of nucleotide sequence with reference sequence revealed non-synonymous deleterious mutations at positions 248 and 259 from C->T and G-A with multiple synonymous mutations at positions 255, 273, 300, 333, 468, 570 and 594 from C->T, C->T, T->C, T->C, G->C, C->T and T->C respectively. Alignment of translated amino acid sequence with reference sequence showed amino acid substitution of serine to leucine and aspartate to asparagine at positions 83 and 87 respectively. A novel deleterious mutation was found in gyrB gene sequence of G->A at position 520 and resulted in amino acid substitution from glutamate to lysine at position 174. We report MDR-Salmonella typhi whose gyrB gene sequence contained a novel deleterious mutation and gyrA gene possessed two deleterious point mutations confirming to previous reports on complete Ciprofloxacin resistance
